Leganes beat Real Madrid 1-0 on Wednesday but Santiago Solari's side progressed to the Copa del Rey last eight courtesy of a 3-1 aggregate win.
Madrid's 3-0 win at the Santiago Bernabeu proved enough as they held a lively Leganes at bay at Butarque.
Martin Braithwaite gave the home side a deserved lead in the first half in a game which saw Isco handed a rare start as Solari made changes.
However, Leganes would be made to regret their poor finishing in the first half as they never really found top gear in the second period.
Keylor Navas made a couple of smart saves late on but the moments of danger came too late in the game for Leganes to really believe the comeback was on.
